Here is a likely scenario,

Contador uses CLEN in offseason to keep lean. (FYI, manay studies have shown CLEN to reduce cardiovascular performance). Blood dopes (uses blood stored from winter)after stage knowing rest day is coming. Test occurs before all the CLEN (< 24-39 hour period) has left the body, small enough to not help in the race the next day and also to try and blame on food contamination, but the blood dope does help in the recovery.

Personally I would be more interested in the passport differences which is what I am guessing the governing body is looking into now.

I am also guessing this is how Fladis got busted.

This logic presumes that prior testing looked for clenbuterol. It likely did but not all specimens are tested for all possible substances. For example, Armstrong had a tumor which produced hCG, which is a banned substance. His hCG levels were high at the time of his diagnosis but he did not have a positive prior to that.

Just to be clear, I think the entire process is flawed. It fails to recognize that testing is not a binary function. The presumption of guilt is inappropriate. The list of banned substances and practices is arbitrary. The focus is inappropriately and inaccurately on cheating as opposed to substance abuse. As a society we focus inappropriately on athletes. Do you think that the buff movie stars and models we see all the time got that way "naturally"? Why don't we test them for banned substances and surgical enhancement?

which, of course, is why he didnt test positive for it on the days before
or after the 21st.

personally, the GOOD news out of this is that FINALLY, positive test
results have not been leaked until AFTER both a & b samples were tested,
and found positive. this, in and of itself, is a huge step in a very
flawed process, regardless of contadors innocence; guilt, or even motives
(if applicable).

this is a fine example of the scenario as it OUGHT to happen - a & b
samples test positive, THEN news release. no one, not even the lab, should
know who the samples are from until a AND b test positive - and if a does
and b doesnt, it should be as if nothing ever happened.

its now on contador to prove his innocence, and frankly, given the
miniscule dosage detected, the tiny window of detection, and clenbuterols
status as a known food contaminant, hes got a pretty believable case.
unless, of course, youre a certain german tv network, who would cut off
tdf coverage for use of the word "dope" as slang.
